Abstract

Kanker payudara adalah salah satu kanker yang paling umum dan penyebab utama kematian terkait kanker di kalangan wanita di seluruh dunia, termasuk di Asia Tenggara. Variasi genetik dalam diketahui polimorfisme nukleotida tunggal berkontribusi dalam mempengaruhi kerentanan individu terhadap kanker payudara, melalui perubahan fungsi protein dan regulasi ekspresi gen, tetapi penelitian genomik pada populasi Asia Tenggara masih terbatas. Studi ini bertujuan untuk mengidentifikasi variasi dan ekspresi gen yang terkait dengan kanker payudara pada populasi Asia Tenggara melalui pendekatan bioinformatika. Data penelitian diperoleh dari integrasi data dasar genomik GWAS, Ensembl, SNP Nexus, HaploReg v4.2 dan portal GTEx, dengan fokus pada varian missense berdasarkan nilai p <10-8 dan analisis fungsi protein, distribusi frekuensi alel di berbagai populasi dan ekspresi gen di jaringan. Studi ini mengidentifikasi 8 missense SNP dengan prediksi kemungkinan dan probabilitas merusak pada gen MN1, RREB1, POGLUT3, ARHGEF38, EXO1, SLCO1B1, GIPR, dan ATXN7, Di antara varian tersebut, SNP rs9379084 pada gen RREB1 menunjukkan skor prediksi kerusakan tertinggi (1,00) dan sebagai mungkin merusak. beberapa di antaranya memiliki frekuensi alel yang lebih tinggi pada populasi Asia Tenggara. Analisis ekspresi gen juga menunjukkan pola ekspresi spesifik dengan berbagai proses biologi. Temuan ini menunjukkan bahwa variasi dan ekspresi gen-gen ini memiliki kapasitas untuk berkontribusi pada kanker payudara, melalui mekanisme molekuler dan dapat menjadi kandidat biomarker untuk penelitian genomik dan studi lebih lanjut. Abstract Breast cancer is one of the most common cancers and a leading cause of cancer-related death among women worldwide, including in Southeast Asia. Genetic variations in known single nucleotide polymorphisms contribute to influencing individual susceptibility to breast cancer, through altering protein function and regulating gene expression, but genomic research in Southeast Asian populations is still limited. This study aims to identify variations and gene expression associated with breast cancer in Southeast Asian populations through a bioinformatics approach. The research data were obtained from the integration of basic genomic data from GWAS, Ensembl, SNP Nexus, HaploReg v4.2 and the GTEx portal, with a focus on missense variants based on p-value <10-8 and analysis of protein function, allele frequency distribution across populations and gene expression in tissues. This study identified 8 missense SNPs with predicted likely and likely deleterious features in the MN1, RREB1, POGLUT3, ARHGEF38, EXO1, SLCO1B1, GIPR, and ATXN7 genes. Among these variants, SNP rs9379084 in the RREB1 gene showed the highest predictive score of deleteriousness (1.00) and was identified as possibly deleterious. Some of these variants have higher allele frequencies in Southeast Asian populations. Gene expression analysis also showed specific expression patterns associated with various biological processes. These findings suggest that variations and expression of these genes have the capacity to contribute to breast cancer, through molecular mechanisms and may be candidate biomarkers for genomic research and further studies.
